seller wants to stay another 3 months
if a seller wants to stay another 3 months after completion date, is it legal to do so? need to inform hdb? what are the implications?

This is strictly between the seller and buyer.
If the buyer is prepared to accommodate there is nothing stopping the 2 parties involve to draft a simple letter between the 2.
HDB is not bothered by whether you inform them or not cause it is provide arrangement.
Of course, rightfully you are not allowed to rent out the whole flat unless you get approval from HDB. Honestly, if something will to happen - the buyer may get into trouble. For me, I will not take the chance and allow them to stay.

i heard about cannot rent the whole house out now the problem is how to reject them

Yes, evel.
Need not be shy about it. If they need the place to stay you can suggest delay completion too.
With valid reason HDB will approve delay completion. Check with your agent.
